First world problems.
But wouldn't density always cause it to separate one way? Like always upwards no matter which way the bottle is facing? It always seems to separate towards the opening of the bottle no matter which way it is turned. Madness.

Well, I do believe that this happens mostly when the ketchup is taken out from a cool place to a warmer place. I think that, since water is definitely an ingredient in making ketchup, the nasty goo you see when you don't shake your ketchup well is just water. Due to the impurities (AKA the stuff that's around the water to make ketchup like sugar, tomatoes etc.) the freezing point of water is lowered, hence causing it to "freeze up" in previously mentioned cooler place. When warmed up, the sort-of frozen water melts and forms the nasty goo that pours out. As to why shaking the ketchup bottle will remove this nasty goo, it is because shaking the bottle will allow the solid contents to once again mix with the water, which then allows your ketchup to be nasty-goo free and leads to you having a much nicer, delicious and non-soggy burger.
(There is a slight possibility that I am completely wrong and what I've just typed out is utter nonsense.)
